The approval queue has something to do with your complaints.
Like I have explained many times, the queue doesn't show the pictures ordered by their upload date, nor shows all of them. I don't know if this is something inherent in every Booru, though, but here the queue shows moderators a batch of 25 pictures, all random, so you have to go through them before you can finally see that, hey!, some of them follow some order.
This leads to what you said: you see a comic page that has nothing to do with size, but it's actually part of a size-related comic, gets deleted because it doesn't fit by itself... and you're missing a good chunk of pages. And if you've uploaded a whole series of pictures, be it from a comic or not, they won't come in the order they were uploaded, but in the one they were approved by the mod staff.
So I feel for you and I know how annoying it us. Though I have to clarify one thing: I'm just a moderator and, like the rest of the staff, can't do more than try my best to manually get the pictures in the right order when approving them, yet we all are human here and might miss something or delete a page that should be here.
Also, the gallery system is a good way to show the pictures of that artist's gallery in the right order. Why it hasn't been implemented on the main page beats me. Maybe it's too much for the site to handle ordering all the pictures?
What I mean is... I can't go technical about the site, because its programming is something the moderators can't touch. Mods only get to approve and delete pictures, add tags, lock the comments, and... well, that's it. You should reach administrators for that instead.
